Symptoms
/scripts/check_cpanel_pkgs will repeatedly report missing and altered packages:

Description
This issue relates to how Ubuntu Minimal cuts data from the server to save space.
We've opened an internal case for our development team to investigate this further. For reference, the case number is CPANEL-46893. Follow this article to receive an email notification when a solution is published in the product.
Workaround
Ubuntu provides a command to unminimize the OS:
/usr/locall/sbin/unminimize
